Its the current fix to wrong skill caps for certain classes. They cannot stop that you get the skill-ups, but they can prevent you from actually having your skill that high, which is where the red number comes into effect.
It's kind of like when you just level and get some skill ups, but then you die and the skill goes red and caps back at the level you just were.
