i definitely remember the smaller boat being the one in OOT, the current ships i think were the ones to velious, i somewhat remember them possibly being the same model used in eruds xing as well.

the ship to kunark however was the much larger behemoth which was the size of a small town and the sails opened up once in motion.

The current ship model is SHIP_DMSPRITEDEF in oot_chr.s3d, it has nothing to do with Velious. The other boat is PRE_DMSPRITEDEF.
