You won't lose all faction with the Dark Elves. The Indigo Brotherhood is only the warrior guild. There are other mobs who are not in the Warrior guild area of Neriak who are on this faction, namely the guards. The Neriak guards are on the following factions:

Dark Bargainers(merchants)
Dreadguard Inner
Dreadguard Outer
Indigo Brotherhood

If you bottomed out your Indigo Brotherhood faction, and the other three were SUPER MAX ALLY, they wouldn't be KoS to you.

If you bottomed out IB faction, and the other three were iffy....you'll probably be KoS.

Before you start your orc rampage in Crushbone, you could always do the Red Wine quest in Neriak Third Gate. This quest is easy and quick and will bring up your faction with Dark Bargainers, and the Dreadguard factions.

However, I warn you... if you ever want to rebuild Indigo Brotherhood faction, all of the quests to do so will be negative to Emerald Warriors (Wood Elf Warrior guild and Kelethin guards)

You can get faction with Emerald Warriors / Steel Warriors / Other goodies with NO NEGATIVE FACTION only by killing the Aqua Goblins in Butcherblock, the camp by the docks. This'll take forever, but the goblins are level 10ish or something and easy to kill.
