The method that worked for me was COPYing all of the original s3d files to a backup folder (just in case) and then extracting the new files into the directory and selecting overwrite for all. What I believe was the OP's issue was removing the original s3d files from the EQ directory and then extracting. Since not all of the s3d files have high res versions, those without the updated files had been removed from the directory leaving the client nothing to load. Whichever method you choose to use the key is to remember that not every needed file exists in the high res texture download so you need to be sure you don't remove any of those that aren't.
