how many trackers from each of those 3 guilds were out there? to my knowledge when IB and FE teamed up could only have 2 trackers total, if all 3 guilds had trackers, wouldn't that violate policy?

Depends on how the lot is being divided. IFAIK if a guild is assisting simply to assist, they are still acting autonomously of their own will.

Also, the FTE mechanic isn't perfect. The following was from our Trakanon kill the other day, my pet is the Myconid priest and the faction is from Trakanon's death:
