update files on chrome

i am trying to move files from the update file for P99 into the game directory on my Linux partition. i am used to windows prompting me to chose between replacing the files or not. When i try to copy and paste the file over it just makes a (1) version of everything. Do i actually have to manually replace every single file? please help. I am trying to get it to work on a chromebook via steam.
