Some deities don’t seem to really have many negatives to faction. Prexus seems pretty good in that regard.

Personally I like to pick a deity on my toons just to inform how my character feels, and maybe slightly weight what stats my character would value from their gear.

Deity is good for inspiration on fluffing out your social macros (perhaps a Tunare enchanter mesmerises by distracting their enemies with a cloud of butterflies).

Its mainly there as a RP choice to add a bit of interest (and maybe difficulty) to your character.

If you have zero interest in rp or challenge (and why would you in an mmorpg) pick the safe bet of agnostic.
