Game Mechanics: Skeleton Faction Hits/ Order of the Three faction

I received negative faction hits with evil Qeynos for killing skeletons in SK. I have looked everywhere and can neither confirm or deny that this is supposed to happen. Now Im dubious to my own guild.

Also, for some unknown reason I am kos to the Order of the Three now. Day before yesterday I was apprehensive and today Im threatningly. I havent killed ANY mobs that have given me hits on their faction. This cost me 2 deaths in Qeynos trying to bank before I realised what was happening.
