Make sure your refresh is set to the same as your desktop (usually 60)
Can be changed in options under video modes. Same as resolution.
I used to run into this very same issue quite some time back. Looking into it led me to this fix. It's not a guarantee that it'll fix the problem but I for one haven't run into the issues since so it's a good place to start.
