Trolls have good regen
Ogres have frontal stun immunity
Both these races (and barbarians too) have really strong stats for the classes they can play, and the ability to slam to interrupt casters w/o using a shield. These advantages are why they have a racial xp penalty
Iksar have regen & ac bonus and good stats, which accounts for their xp penalty.
Halflings have a racial bonus because verant f'd up on live and gave it to them instead of humans and that f up was replicated to here.
Classes have penalties because they have more power than a vanilla class, although not by whole lot and with kunark that got evened out by adding discs & such, which is why the penalties were removed in velious.
