It isn't up to Mueller to "clear" Trump. He needed to find enough evidence to indict. Since he didn't find enough evidence, he couldn't indict.

Mueller was under the purview of the Attorney General, which is like the President of the DOJ, which is an arm of the executive branch for some reason. Given that the DOJ has a standing rule against Presidential indictments, that was never gonna happen. It's a lot like the President playing grabass with himself, except Mueller told Congress in, extremely cool legal speak "uh he really should be impeached ya dinguses".
