Badain was up for over 24 hours. AM attempted to get the people together DURING their 24 hours. They were unable to do so for whatever reason. Thusly, it became a FFA war after the 24 hours passed. Then Rustle and AM cooperated to complete it. No rules were broken in this instance.

This defeats the spirit of the agreement.
The purpose behind not teaming up during a war is for guilds who cannot muster a force to kill their war within 24 hours to either get a guild they want to share a slot with or bow out of the rotation.
Maybe that legal technicality of waiting until it's a few minutes past 24 hours, making it FFA absolves you from the need to adhere to the teams agreed upon in the rotation works in the LawyerQuest courts of Sirken and Judge Judy, but when you're dealing with player formed agreements they are built upon a certain amount of trust one and other will honor the spirit of the agreement.
In this case, they did not honor that agreement by having two different entities who occupy different rotation slots team up for one of their wars. This was explicitly forbidden from my understanding otherwise Europa, Omni and Azure Guard could each individually claim a slot, and team up. Or in the case as you describe, each claim a slot, wait 24 hours and then turn in 1 minute past the hour, teaming up and "breaking no rules".
"Just because you can, doesn't mean you should" comes to mind.
Should Awakened have seen this and then killed the miracle pop in VP, eh probably not. Should Aftermath have done the war on their own or agreed to share a slot with Rustle, yes they should've.
But I'm just a guy, on the outside looking in. Like everyone else in this thread, I probably don't have a clue what I'm talking about.
I'll leave you with my solution to this:
