A call to Islam is simply an invitation; good news for the believers, and a warning of the fire for the rejecters so they'll have no excuse. Nobody is forced because God guides whom He wills, among other reasons. And Muhammad treated the people in Medina with peace. They actually welcomed him, unlike the polytheists in Mecca who tried to kill him.

4:88 What is the matter with you that you are divided into two groups over the hypocrites, while God has regressed them for what they have earned? Do you want to guide those whom God misguides? Whoever God causes to be misguided, you will never find for him a path.
There is no abrogation in the Qur'an. The correct understanding based on the context and reasoning is that we always work for peace and only fight if necessary until the aggressive party agrees to cease with a treaty or otherwise. The following ayat clearly explain that, among others:
بسم الله الرحمن الرحيم
8:61 And if they seek peace, then you also seek it, and put your trust in God. He is the Hearer, the Knowledgeable.
2:190 And fight in the cause of God against those who fight you, but do not aggress, God does not love the aggressors.

The core teaching of Islam is submission to God alone and doing good. Thus, judgement and intent is always important and everyone is responsible for their own sins.

4:125 And who is better in the system than the one who submits himself to God, and he is a good doer, and he follows the creed of Abraham in monotheism? And God took Abraham as a friend.
