You'll notice there's a number of different things you can do with clicks or typed commands that won't work with hotkeys depending on what you're doing. Usually it's targetting stuff. You can't click the mouse on a target or use F keys to change NPC or PC targets while in mid cast (although I think you can while doing bardsongs), but you can click on your UI to get a target change to self or a groupmember. I can't think of too many examples off the top of my head... targetting is the big one, and the one yum said.

You can also F8/F7 to acquire a new target -- useful for hybrid tanks imo, since there's no extended target window. You can also use the NPC cycle key.
