If the height/width numbers are different, that's probably fine. Any resolution you want should work. I think all that matters is that both resolutions match, and that WindowedMode is set to true.

For the full screen issue; if you have dual monitors, choose to display on your main screen only. When you get to the character select screen and click enter game it will go back to windowed mode. Alt Enter back to full screen and its fine for the remainder.
If you don't want the hassle of that, then single monitor and disable Win Aero.

Using a dual monitor setup? EQ cant run on them by themselves. You have to use Wineq and just resize it to your resolution to get "fullscreen" on dual monitors.
