Could you similarly set it to core 2, or which ever? So it runs on core2 and the rest of the programs you are running default to (I assume) core1?

Yes, that's exactly how it works. One thing to note, however - /affinity 1 sets the thread to your second core, because cores start counting at 0 (eg, your fourth core is listed as core 3).
