So I just dropped P99 Files 50H into the same folder that EQ is installed on. Do I need to do more?

you're going to want the v52 files, new release that I believe merges blue and green back to the same patch, which you can find at the top of www.project1999.com

Yes just extract and overwrite in your base titanium directory.

To answer your question though - yeah you should be all set after copying/replacing files in eq folder.
