Cant seem to figure it out, ever since last patch my AoE rain spells are only hitting for 1 wave, even if the mob is stationary and still alive, anyone else have this problem?

your pet is probably absorbing the blows too, I think that was in one of the patches?

Haynar: Rain spells will now hit the correct number of targets.

This was all I could find in the patch notes that related to rain spells, I think they limited it to how many mobs can be hit by it but shouldnt it still hit for 3 waves?

1 mob = 3 waves
2 mobs = 2 waves each
3 mobs or more = 1 wave each up to 5 total

Almost. When you have 3 mobs, one of the three mobs should be getting hit a second time and it should go up to 4 max.

Rain - Area Based Direct Damage - These spells are called rains because they are just that: they do their damage in waves. When cast on a target, a rain engulfs a region around the target and does damage in this region in a series of up to three waves. A rain can only hit any one target up to three times, and can at most hit up to four hits. It works out like this: One target gets hit three times; the fourth wave is wasted. Two targets get hit two times each. Three targets get hit once, and one of the three targets get hit a second time. Four targets each get hit once. They are Evocation based.
