I know that enchanters are "supposed" to be agnostic because this allows them to wander freely through all the cities (except Cabilis?) without issue. But if a person did pick a deity, say Tunare or Quellious, how exactly would it affect them? Would Stein quest be impossible? Would you be prevented from banking somewhere, or buying your spells?
Agnostic always seemed so boring.

You want agnostic because good and evil cities will accept you into their arms (most of the time) with no faction work. If you select a good diety this will kill the ability to get into evil cities, if you select an evil diety... the opposite.
You are able to get into Cabilis with some faction work. My ENC is loved in Cab by everyone but the Shaman guild with Iksar Illusion on, even the SKs :).

My Tunare (High Elf) in Dark Elf illusion has yet to run into an issue running around Neriak.
I also banked in Grobb often when he was exping in Upper/Lower Guk.
Just be wary of wandering into certain guild areas and understand different illusions may benefit you more. Example:
Gnome illusion doesn't do much for you in the gnome necro guild. Skeleton illusion makes you non-KoS though.
It really, very rarely, will matter in typical enchanter gameplay.
Agnostic is the only way to go. If you pick any other it will hurt you in the long run(quests, banking and so on)

As an enchanter of the good Brell Serilis, the only large trouble I have had was being accepted in the evil outpost in the Overthere, as even going under the guise of Darkelf and using Collaboration I couldn't bank or sell there. However, without doing any faction work in the Firiona Vie goodguy outpost, they would dubiously accept me all over town except in the shaman guild were I to walk into town as an Iksar. Feels good to be good =)
Two notable factions that *could* have complicated my life were the Oggok warrior and shadowknight guilds, but after several runs of the Stein of Moggok quest, the Craknek warriors and I got to speaking terms.
As base-race gnome and follower of Brell Serilis, I'm pretty sure I've gotten killed more often thoughtlessly running around goodguy factions when under the effects of an evil race illusion for fun than I've gotten whacked trying to illusion as evil in evil lands. When you get to experimenting with passing under illusion in cultures you're not familiar with, take it slow. /Consider NPC's often, remember that merchant and banker NPC's cannot ever /con less-friendly than dubious (so don't let your guard down), and use Invisibility liberally when you're not feeling safe. And even when Invis, some NPC's (such as Guard Ledshin who patrols around West Freeport) can see through that invisibility, so be doubly super safe. But be sure to have super double fun with how you feel about your toon!
Chanters are definitely a power-house class in Classic EQ, but they also can attract some of the most creative people who simply want to have fun in a fantasy world. I originally settled on Gnome for my race because it tickled me to imagine being a tiny creature who could magically poof into AAANY shape she wants, kinda like a Studio Ghibli character, if you are familiar with anime films. Have fun with it, and since you got to thinking about it at all, I feel that you will =D

That being said, you can always roll Agnostic and just embody the spirit of a nature lover or serenity seeker as though you actually had chosen to follow either Tunare or Quellious. Like I say: feels good to be good!

In Overthere use Skeleton illusion. My Iksar Necro, who I think is max KoS, gets to apprehensively with Lich on in there. It should be the same for an Enchanter with Illusion Skeleton.
Basically the only areas you will have issue is like... Being a good race/deity and going into an evil race/class guild hall. You would have to go out of your way to do this in Neriak, Cabilis, Grobb, or Oggok.
If you want to roll a specific deity. Do it. Just become somewhat familiar with evil cities. I expect that going from 1-60, doing stein of moggok, getting your epic and any other enchanter quest you can think of... You won't die because of your deity. You're more likely to die from zoning in a multi-zone city and forgetting to redo an illusion than you are to stumble accidentally into an SK or Necro guild.
